In case of average marks, you have the option to write to a professor in Europe who is working in a field that aligns with your research project topic. If you share a common ground with any professor you can get admission by skipping the entire formal admission procedure although you might have to appear for some interviews that will evaluate your research caliber.
Overall, my recommendation is to apply everywhere as long as money is not involved. In cases you are required to send documents or GRE scores you need to be careful.
The Mathematics department of NIT Jalandhar is newly established and so not at par with the M.Tech. department. The faculty is not that experienced either and you will find assistant teachers more. Most of the NITs don't have faculties of varied expertise for the MSc program. Moreover, placements are also just average. Most of the students apply for teaching jobs or Ph.D. So opt MSc in Mathematics only if it is your last choice. The written test taken for Integrated Ph.D. in Biological Science at JNCASR is mostly conceptual. The campus life at IIT Hyderabad is very laid back and convenient. In the first year, you just need to travel about 25 mins every day by bus at around 8:20 am to attend the classes and once the classes are over, you have to again travel the same distance back to your room. Sometimes, students get shifted to a new room in the first month.
IIT Hyderabad has two campuses, one is at Kandi, where the academic block is situated while the other campus is at ODF Medak where the first-year students live. Students are shifted to the new campus after a year.
However, if you fail to get your MSc project lab in the new campus then your last year of MSc has to be spent in the old campus again. Overall, the life of an MSc student at IT Hyderabad is unpredictable.

Placement: Unfortunately, MSc has very limited placement options and chances of landing a good job are bleak even if you are from an active old IIT.
