COMEDK will be a better option. There are only 2-3 colleges under WBJEE that are considered good if your rank is between 1 to 3000.

Almost all of the institutes under COMEDK are above average. They can even surpass Jadavpur University, for that matter. The institutes under WBJEE and COMEDK are as follows:

Jadavpur University	RV College of Engineering
University of Calcutta	BMS College of Engineering
IEM Kolkata	M.S. Ramaiah Institute of Technology
Kalyani Government Engineering College	Bangalore Institute of Technology
Jalpaiguri Government Engineering College	Dayanand Sagar College of Engineering

Sadly, there are no government colleges under COMEDK. Most of the best institutes are either under WBJEE or the University of Calcutta.
